Australia is to register a formal protest with Japan as its whaling fleet heads for the Antarctic to slaughter more than 1,000 whales including, for the first time, humpbacks.

Australia's Ambassador to Japan, Murray McLean, has been instructed to register Australia's protest at the impending "inhumane" harvest under Japan's scientific whaling program.

A 5.5-metre long minke whale that swam 1600 kilometres up the Amazon has been trapped for a second time on a sandbar, Brazilian news media reported.

Local residents spotted the whale just a few kilometres from where it was freed on Friday near Santarem, a city in the Amazon rain forest, the Jornal do Brasil reported.

A Japanese whaling fleet left on Sunday for an expedition activists say will for the first time target humpbacks, a perennial favourite among whale-watchers.

The Nisshin Maru, the 8000-tonne flagship of Japan's whaling fleet, left Shimonoseki port for the Antarctic along with catcher boats around midday, environmental group Greenpeace said, adding that others in the fleet were expected to follow soon.

A Japanese fleet will set sail on Sunday on its largest ever whaling program in the South Pacific that will break a moratorium on hunting the famed humpback whale for the first time since 1963, the country's Fisheries Agency said on Saturday.

The ships, led by the 8030-tonne Nisshin Maru, will depart the southern port of Shimonoseki on Sunday morning, the agency said in a release.
